Weird noises at the end of Piper at the Gates of Dawn by Pink Floyd. Spooky.

Gorillaz - Demon Days ends with that choir thing that's quite nice. Unknown Pleasures by Joy Division is quite a stark ending too. Not the most light albums anyway, but the very sparse drums and that odd sound affect really drive it home.
Obviously New Adventures in Hi:Fi - REM gets a mention for the lovely "I'm not scared.... I'm outta here." On a another REM album, Up , they end an inconsistent album with the gorgeous Falls to Climb. Letting a song about a soldiers death end the album, with an emotional "I am free, I am free, I am free..."
The Antlers - Epilogue is another album that doesn't really have any smiley moments. Being a concept album, it had to end a perfect way. I think it does well with the sudden cut to a baby's toy. Bit freaky.
Weezer's Blue Album ends on a very nice bass line too.
 
final few seconds of macarthur park were the female choir finally swoop in to carry the note that richard harris can't hit. sublime.
